How would you go about filling ejector pin marks on the clear peices? Some sort of clear epoxy then sanded back and polished?

I don't believe there is a way to remove those unsightly ejector pin marks on these clear parts, your always gonna' see 'em there. That's another issue!

I really don't understand the idea behind this kit! Jus' when we were all happy about hidin' 'em on the inside of parts, a kit like this comes out willin' to show 'em all off!

Most of the ejector pin marks are raised ever so slightly. I would just sand them down and polish it back up with some super fine grit abrasives and finish off with some future. The only tricky bit would be the ejector marks on the hull superstructure roof as they are quite difficult to get to.

Another alternative is to partially paint it. Either paint the right side, leaving the left side transparent or paint it like a cutaway model.

And if it all goes wrong, the option is there to paint the whole thing.
